modified resource reverts back to original

Great product... easy to use...
I modified a server 2003 system DLL; on reboot the DLL is restored to it's original contents.

yes, that's Windows' built-in protection. You can temporarily disable it somewhere. I've also heard that modifying/replacing the DLL in SAFE MODE will work. You may find other tricks in other skinning/desktop enhancement forums..
